  • FASTS - short peptides vs. protein database
  • FASTX - nucleotide vs. protein database
  • FASTY - nucleotide vs. protein database
  • SSEARCH - protein vs. protein database using Smith-Waterman
  • TFASTX - protein vs. nucleotide database
  • TFASTY - protein vs. nucleotide database
